There's no universal way to embed content into the header area; your theme needs to support it specifically with a Widget Area or other means. We aren't familiar with the OnePage Express theme, and the methods you can choose from vary between themes, so I recommend contacting the theme author to ask for guidance if needed.
Please note that Customizer may not support shortcodes. I'm not sure whether there was a change in this recently, but I know that WordPress didn't parse shortcodes there in the past.
