So, I've looked over the auto and manual updating options (we've done this is the past), but are you saying that the auto updating feature is not working for the LayerSlider?
Thanks for clarifying, so back to my question. None of the apps are updating when we click on the "Check for updates" link in the app. It takes us to the Dashboard where it says:
Plugins Your plugins are all up to date.
When they are not - Your LayerSlider is Not Up-to-Date - Its not even trying to update. Is this updating process not functioning correctly? Is this to be expected, or What?
Did you have the plugin installed with a theme before ? Unfortunately some themes are restricting the update and/or activation method of the plugin that could result in problems like this. If you did, I'd recommend to manually update the plugin by downloading the newest release from CodeCanyon and reinstalling LayerSlider. You will need to completely remove the bundled version first, as there cannot be two instances of the plugin present on your installation. Please note that your sliders and settings are stored in the database so they won't be deleted in the process.
In case you already had our version, please re-add your license to the product activation box (to make sure that it's not stuck) and then navigate to the Dashboard -> Updates menu to update.
We have multiple sites using your WP LayerSlider and they are all registered applications, but none of them seem to be updating.
What are we missing?

No, I did not say that. I linked the documentation that describes both methods. You can use any of them to update your plugin, it's up to you.
