I'm not sure why or how, but when I visit my homepage organically, the images links on my layer slider are broken, but when logged into /wp-admin, the layer slider works fine.

I believe the problem might be related to some kind of caching. As a logged in admin you can see the actual state of the slider, but on the front-end an older version might still be loaded instead, that does not have linking applied. Could you please check if you use any caching on your installation (plugin/theme/script)?
